This software is designed to shorten the long, ugly affiliate URLs you are so used to seeing when you signup for an affiliate program. Once you have filled out the required info and save your file, all you need to do is upload it to your server using your favorite FTP program or your web hosts file manager.
You can place the file(s) anywhere on your site that you want to. For example, you can upload the file(s) directly to the root html folder or you can create a directory specific to each affiliate program if you want or you can create one directory specifically for cloaked URLs.
